In a press release dated December 6th, 2016, Baylor University announced that Rhule had replaced interim head coach Jim Grobe with himself as the head football coach. Having finished the season with a dismal 1-11 record, Baylor did not make a bowl for the first time since 2009.

Baylor went 6-6 during the regular season in 2018, earning an invitation to the 2018 Texas Bowl. There, he led the Bears to a 45-38 victory over the Vanderbilt Commodores, giving Baylor a 7-6 overall record.
